The courses above are carefully loosened, the bad shingles come out, and new ones go in, nailed on the nailing line and sealed down. A cracked pipe boot gets replaced with a new one, not caulked over. Bad flashing gets rebuilt so water runs over each joint in the right order.
Leaks rarely drip right below where they start. Water can run along the deck or a rafter before it shows on your ceiling, so a proper inspection traces it back to the source instead of patching the first thing that looks wrong. Will new shingles match?
